Master bedroom, kitchen, living room (or family room)

If it's new construction, why not install an AC that can be set to various zones and throttle down as necessary?

Master bedroom.  I hate sleeping in a hot room.  I would love to be able to cool that room without cooling the rest of the home.  My electric bill was $425 last month so you can see how this is a problem for me.

 Two story homes need separate a/c units.

Kitchen is the consistent one for me. Depending on layout of the home, direction it faces, etc. bedrooms, offices, dens, etc. can stay cool without separate air conditioning. Kitchens are almost always a problem.

3. Secondary bedrooms/office.

In my order of preference.  Just sold a house with a tri-zone configuration.  Two story house.  Zone 1: Downstairs.  Zone 2: Master bed & bath (big bathroom), in the back of the house.  Zone 3: Secondary bedrooms in the front of the house.

All bedrooms are upstairs.

Bedroom - no doubt. I can live without it during the day but it's essential at night.

 For me the master bedroom. You really need a good nights sleep !!

Mike Rock - with wall A/C units, I'd go with Master Bedroom first - followed by Kitchen and living room/family room.

If I lived here alone, it would be the master bedroom.

I would like my entire home conditioned the same but if I have to choose, I would say the bonus room would be the only room I would want separate because we don't use it much.

In my office, really dont spend much time in the others.

But then the bedroom is nice to have cool too, and the living room, and the dining room...

Maybe we had better just cool the whole thing down.

For a two story property, I'd separate it into upstairs and downstairs.  

It would be nice to cool the master bedroom, office and gym separately. 

Why not use central air conditioning since it is new construction and located in CA?  That's what modern houses use in my trading area much further north than you.
