One of the reasons I like to tag is - I want the other person to be notified. (And at times, tagging is a challenge.)
I am sure Bob Stewart is aware of it - and if it is very much 'required' feature, this can be added to the list of enhancement to the platform.

I liked the idea of the comment-to-comment feature when it was introduced but I have seen some of my responses disappear so as Debbie Laity commented, I've gone back to the previous way when I respond.

No, I had not heard that before. There's a few things that need fixed. It's also hard to pot a comment. My post button disappears, so I have to click around where it used to be. Sometimes it works.

That explains some things. Why have the ability to tag someone on a comment to an individual comment if the purpose of the tagging is not executed?
